Abstract | Chromatin Immuno-precipitation (ChIP) is a powerful technique for measuring protein-DNA interactions. When coupled with the Next Generation Sequencing (seq) technology, ChIP-seq can map whole-genome locations and occupancies of any protein-of-interest at extremely high resolution. ChIP-seq has been an indispensable technique in chromatin and transcriptional regulation studies, but this powerful technique has not yet been widely applied in fungi. The output of current sequencing technologies vastly exceeds the sequencing depth requirement of fungal ChIP-seq experiments and therefore a high level of multiplexing can be carried out in a single sequencing run, making this genome-wide profiling method greatly affordable. We have extensively applied ChIP-seq to study different aspects of transcription regulation in Saccharomyces cerevisiae and Aspergillus nidulans. Examples on how ChIP-seq can be broadly applied to address different questions related to genome-wide transcription and chromatin regulations will be presented. |
